Fare qualms

I journeyed with a friend from Seven Sisters (SVS) to Liverpool Street (LST) changing at Warren Street and Tottenham Court Road, and then back up to Enfield Town (ENF) from LST NR platforms. Because of the OSI between the two halves of LST, the two journeys were counted as a single journey, which (although we made each individual leg in good time) was then counted as reaching max journey time for the zones involved (the default route isn't through zone one). Then it charged two max journey fares (because it assumes we fare jumped I think). Is this a rare case of the OSI actually increasing the charge? The only way around it I can think of is to tap in/out at the same gateline in zone 1 (may as well be LST - out at LST low-level, in where you just came from, out again and then in at the high level) to make sure it knows you're going through zone 1. Seems like a bit of an oversight of the system - is there not a better way around this?
